Well, this is a bit of a cheesy counter, but defensive Vaporeon doesn't give a crap about Gyarados. Roar Suicune does the same thing, but it has no ability to support its team.

Vaporeon @ Leftovers
Ability: Water Absorb
EVs: 252 HP / 252 Def / 4 SpD
Bold Nature
IVs: 0 Atk
- Wish
- Protect
- Scald
- Roar / Haze / Heal Bell <-- only if it is this particular set.

Waterfall heals you. You can just wish+protect stall Bounce. Roar away subs and boosts.

I expect that a lot of the checks people will list will ignore the possibility of earthquake, crunch, or ice fang. If not, then any water immune pokemon with protect is a hardwall.
+1 252 Atk Gyarados Earthquake vs. 252 HP / 252+ Def Vaporeon: 157-185 (33.8 - 39.8%) -- 27.5% chance to 3HKO after Leftovers recovery

A more exciting counter is SubSeed Whimsicott, though someone else can claim this if only one submission is allowed.

Whimsicott @ Leftovers
Ability: Prankster
EVs: 248 HP / 252 Def / 8 Spe
Bold Nature
IVs: 0 Atk
- Substitute
- Leech Seed
- Encore
- Moonblast

Unless Gyarados runs Ice Fang and predicts the switch. It just gets encored and stalled.
252 Atk Gyarados Waterfall vs. 248 HP / 252+ Def Whimsicott: 51-60 (15.7 - 18.5%) -- possible 8HKO after Leftovers recovery

Breaks subs
0 SpA Whimsicott Moonblast vs. 0 HP / 0 SpD Gyarados: 84-99 (25.3 - 29.9%) -- guaranteed 4HKO

Reserving milotic as counter

Milotic @ Leftovers
Ability: Marvel Scale
252 HP, 252 Def, 4 SpD
Bold Nature
-Scald
-Haze
-Recover
-Toxic/Ice Beam

Milotic doesn't really do much back unless it somehow pulls off a toxic on a predicted DD without sub, but it will easily stall out all of Gyara's Bounces (and Waterfalls, I guess) before Milotic runs out of recover. See the kokoloko vs xmarth spl match: http://replay.pokemonshowdown.com/smogtours-uu-134383

Edit: Also, +1 attacks don't even do 50%, and they will do even less if Milotic is para'd by Bounce

It won't switch-in vs. Gyarados forever, but offensively (like Whimsicott and Heliolisk) it provides a direct counterplay against every relevant coverage from Gyarados, and it obviously won't play like a sitting duck overall, because it's a Rotom. Personally i find Specs Rotom more solid in this metagame, but Scarf provides a more solid role compression, pivoting and simultaneously revenge killing Mega Aero, Gyarados, Cobalion, and Feraligatr.

- Tri Attack / Ice Beam / Thunder Wave

Porygon2 is one of the hardest counters to DD Gyarados. Even Life Orb +1 Gyara can't 2HKO P2, which can retaliate with Foul Play or an Electric-type move of choice and keep itself healthy with Recover. The moveslots are customizable, just make sure you have Recover + something for Gyara and you're good to go. The EV spread is also customizable, this one hits a jump point in defense and provides roughly equal defenses, but more investment in either side of the spectrum is possible.

Offensive Shuca Empoleon as a check.

Empoleon @ Shuca Berry
Ability: Torrent
EVs: 212 HP / 252 SpA / 44 Spe
Modest Nature
IVs: 1 Atk / 30 SpA
- Hydro Pump
- Ice Beam
- Hidden Power [Electric]
- Defog

I started using this set when I got bored of all the defensive Swampert scouting for Grass Knot anyway and because I wanted a more reliable Gyarados answer on my offense team than just Mega Aero outspeeding it at +1. Empoleon basically switches in on the predicted Sub or DD while resisting both Water and Flying STAB from Gyarados and proceeds to 2HKO Gyara with HP Electric. HP Elec also kills after rocks and most of the time after the use of 1 Sub (accounting for Lefovers recovery). Gyarados does not 2HKO Empoleon ever, even with a +2 boosted Bounce (I guess it does if you let it set up to +3 lol but let's just assume you play smart).
252+ SpA Empoleon Hidden Power Electric vs. 0 HP / 0 SpD Gyarados: 260-308 (78.5 - 93%) -- guaranteed OHKO after Stealth Rock
+2 252 Atk Gyarados Bounce vs. 212 HP / 0 Def Empoleon: 150-177 (41.4 - 48.8%) -- guaranteed 3HKO

Metagross is a great hard check to Gyarados, having thunderpunch and being immune to intimidate, with thunderpunch able to easily delete it, and if he gyarados earthquake, schuca berry helps Metagross to beat him anyway.

96+ Atk Metagross Thunder Punch vs. 0 HP / 4 Def Gyarados: 404-476 (122 - 143.8%) -- guaranteed OHKO

One of the finest pokemon of this metagame since a very long time mostly because of its typing, ability & power:

Krookodile @ Choice Band
Ability: Intimidate
EVs: 252 Atk / 4 Def / 252 Spe
Jolly Nature
- Knock Off

Hydreigon @ Life Orb
Ability: Levitate
EVs: 252 SpA / 4 SpD / 252 Spe
Timid Nature
IVs: 0 Atk
- Draco Meteor
- Dark Pulse
- Roost
- Taunt / Flash Cannon

Hydreigon is a good check to Krookodile. It can come in on any move besides Superpower and outspeed and OHKO with Draco Meteor (or if it comes in on Knock Off, 2HKO with Dark Pulse + Draco). It can also use Roost to keep itself Healthy. It's not the greatest check as it doesn't appreciate losing its item, but otherwise it does the job well for an offensive check. Taunt is standard, but Flash Cannon is good for hitting common Krook partner Sylveon hard. Iron Tail with a Hasty nature is an option, but obviously means Hydrei will take more from Krook's attacks.

252 Atk Choice Band Krookodile Knock Off (97.5 BP) vs. 0 HP / 0 Def Hydreigon: 120-142 (36.9 - 43.6%) -- guaranteed 3HKO

Ability: Hyper Cutter
EVs: 248 HP / 252 Def / 8 SpD
Impish Nature

Gligar is a solid counter to Krook band, resisting the stab Knock off and being immune to earthquake can easily beat the 1v1, also has the ability to recover life and then stall his moves.

some Calcs:
252 Atk Choice Band Krookodile Knock Off (97.5 BP) vs. 248 HP / 252+ Def Eviolite Gligar: 103-123 (30.9 - 36.9%) -- 70.7% chance to 3HKO

I'll take Mandibuzz

Mandibuzz @ Leftovers
Ability: Overcoat
EVs: 240 HP / 216 Def / 52 Spe
Impish Nature
- Roost
- Knock Off
- Taunt
- Toxic
Mandibuzz is a counter to Krookodile being immune to and resisting Krookodiles STAB moves. It has a reliable recovey move in Roost so it isn't annoyed by the loss of passive recovery by Knock Off too much and doesn't take much from Superpower. The only annoyance would be Stone Edge, which does 2HKO, but isn't too common and if you Knock Off the Choice Band it becomes a 3HKO. Additionally, if you Toxic Krook early on you can Roost stall it if necessary (missing is a thing too i guess?).
252 Atk Choice Band Krookodile Superpower vs. 240 HP / 216+ Def Mandibuzz: 130-154 (30.8 - 36.5%) -- guaranteed 3HKO after Stealth Rock (not even accounting for atk drops)
252 Atk Choice Band Krookodile Knock Off (97.5 BP) vs. 240 HP / 216+ Def Mandibuzz: 79-93 (18.7 - 22%) -- guaranteed 4HKO after Stealth Rock (yum)
252 Atk Choice Band Krookodile Stone Edge vs. 240 HP / 216+ Def Mandibuzz: 218-258 (51.7 - 61.2%) -- 94.5% chance to 2HKO after Leftovers recovery (eh)

Reserving Swampert

Swampert @ Leftovers
Ability: Torrent
EVs: 240 HP / 16 Atk / 252 Def
Relaxed nature
- Stealth Rock
- Scald
- Earthquake
- Roar

Defensive Swampert is a Hard Check on Banded Krook. With only taking at the bare maximum of Damage to make a 2HKO from EQ and a little over 50% with Knock once, and next after than Superpoer only doing a Max of 41% once as well, it won't be long on the field with Swampert.

Swampert > Krookodile

0 SpA Swampert Scald vs. 0 HP / 0 SpD Krookodile: 204-240 (61.6 - 72.5%) -- guaranteed 2HKO

Krookodile > Swampert

252 Atk Choice Band Krookodile Earthquake vs. 240 HP / 252+ Def Swampert: 175-207 (43.6 - 51.6%) -- guaranteed 3HKO after Leftovers recovery
252 Atk Choice Band Krookodile Knock Off (97.5 BP) vs. 240 HP / 252+ Def Swampert: 169-201 (42.1 - 50.1%) -- guaranteed 3HKO after Leftovers recovery
252 Atk Choice Band Krookodile Superpower vs. 240 HP / 252+ Def Swampert: 141-166 (35.1 - 41.3%) -- 73.9% chance to 3HKO after Leftovers recovery
252 Atk Choice Band Krookodile Pursuit vs. 240 HP / 252+ Def Swampert: 70-84 (17.4 - 20.9%) -- possible 7HKO after Leftovers recovery

EVs: 248 HP / 132 Def / 128 Spe
Timid Nature
- Moonblast
- Giga Drain | Leech Seed
- U-Turn
- Encore

Resists both STABs (takes 35~40% overall from both STABs avoiding the 2HKO), and 2HKOes Krookodile in return with the appropriate move (bar U-Turn of course). It switches in vs. Krook only once or twice, and Stone Edge 2HKOes if it doesn't run Giga Drain, but it's pretty convenient check overall because it doesn't care too much about Knock Off drawbacks, and it provides more freedom between checking and pivoting, or playing with it more conservatively with Leech Seed or Giga Drain.

Reserving Suicune

Suicune as a Hard Check

Suicune @ Leftovers
Ability: Pressure
EVs: 252 HP / 252 Def / 4 SpD
Bold Nature
- Calm Mind
- Scald
- Rest
- Sleep Talk

The ever popular Crocune set is one of the best ways to check Krookodile. Switching into all of Krookodile's moves from full, with Rocks up, Suicune is only 3HKO at worst. Any damage Krookodile causes can be recovered using Rest, allowing Suicune to consistently check it throughout a match. Even with Leftovers Knocked Off, Krookodile only has a 0.4% chance to 2HKO Suicune from full with rocks up. Retaliating, Suicune guarantees a 2HKO on Krook with Scald and has a 75% chance to OHKO with just one CM boost.
The only reason Suicune is not a counter is because if hit by Earthquake on a switch, Suicune cannot beat Krook if it decides to keep clicking Earthquake (unless you Rest and get Scald twice with Sleep Talk which is a ~12% chance)

Calcs, for those interested:
0 SpA Suicune Scald vs. 0 HP / 0 SpD Krookodile: 212-252 (64 - 76.1%) -- guaranteed 2HKO
+1
0 SpA Suicune Scald vs. 0 HP / 0 SpD Krookodile: 318-374 (96 - 112.9%) -- 75% chance to OHKO

252 Atk Choice Band Krookodile Earthquake vs. 252 HP / 252+ Def Suicune: 150-177 (37.1 - 43.8%) -- guaranteed 3HKO after Stealth Rock and Leftovers recovery
252 Atk Choice Band Krookodile Superpower vs. 252 HP / 252+ Def Suicune: 119-141 (29.4 - 34.9%) -- 12% chance to 3HKO after Stealth Rock and Leftovers recovery
252 Atk Choice Band Krookodile Knock Off (97.5 BP) vs. 252 HP / 252+ Def Suicune: 144-171 (35.6 - 42.3%) -- guaranteed 3HKO after Stealth Rock and Leftovers recovery

With Leftovers Knocked Off

252 Atk Choice Band Krookodile Earthquake vs. 252 HP / 252+ Def Suicune: 150-177 (37.1 - 43.8%) -- 0.4% chance to 2HKO after Stealth Rock

(Hard) Check. It's not safe to call Alomomola a perfect answer because Krookodile has an easy time pressuring it (assuming Stealth Rock is on Alomomola's side of the field) with repeated Earthquakes after its item gets knocked off (or even worse: if it is forced to tank a Scald or Sacred Fire burn beforehand), but it can still be used to scout for Krookodile's choice locked move thanks to Regenerator or even cripple Krookodile with Toxic or a Scald burn if its user isn't careful.

(note for the user who reserved Gligar as a counter: do you really think that using an Eviolite reliant Pokemon to stop the tier's main Knock Off user is a smart idea?)

Ability: Pressure
EVs: 240 HP / 252 Def / 16 SpA
Bold Nature
IVs: 0 Atk

- Roost
- Will-O-Wisp

This set is excellent with dealing with any kind of Krookodile. Unless your opponent runs and clicks stone edge like a proper knob, you can handle krookodile pretty easily. This beast switches into its every move and catches them off with the wisp. The set walls Krookodile pretty much and hits back hard with Hurricane and/or cripples it with Wil-O-Wisp. Roost is there for just tanking hits and recovering hp whilst defog is there to ensure that rocks don't get up easily.

252 Atk Choice Band Krookodile Knock Off vs. 252 HP / 252+ Def Moltres: 115-136 (29.9 - 35.4%) -- 25.9% chance to 3HKO (after items been knocked off) ~ Yummy

If you are doubtful of its reliability because of the 4x weakness to rocks, you may want to pair it up with Mega-Blastiose or Espeon (Preferably Mega Blastoise) to ensure that nothing in the tier gets rocks up on you. (Except LO nasty plot SR Azelf ofc!). The only things that really gets rocks up on Moltres are Emploeon, Dedicated Aerodactyl lead and Specially offensive Nidoking with SR(screw you CBU!)

Thanks to Sceptile's typing, speed, and power, it can take any one hit from #Bandodile (make #Bandodile official guys ;)) and OHKO it with 1 Giga Drain. Giga Draining a Krook at full and KOing it will even give you 166 HP back, healing off a lot of the damage you possibly took on a switch in. However, it's only a check as #Bandodile does a lot of damage to you on the switch (see calcs) and a crit Stone Edge does OHKO.

Speedy Tentacruel is something that's become very popular over the last few months. It's coveted for it's ability to "lure" in faster Ground-types since most are presumably slow and bulky. It can't switch-in on any of them, but it can outpace them. In short, it's high speed and access to powerful Water STAB in Hydro Pump allows Tentacruel to function as a solid check to Krookodile.
